I wouldn’t necessarily call it a big problem, but I have often heard that people who previously only used Windows, for example, find switching between windows or open programs unfamiliar. On Mac it takes two clicks here – one to bring a window to the front (focus) and then the second to interact with its elements – like pressing the desired button or selecting the form field.
This type of click-through prevention is designed to prevent you from accidentally clicking on something you don’t want.
However, if you still want to change this default behavior, you can do so with a small program.

About: AutoRaise (and focus) a window when hovering over it with the mouse
Look for the latest Version of the AutoRaise.dmg and download it
Double click the .dmg to mount the disk image
Drag the AutoRaise.app to Applications folder and open it
You will have to give permissions to AutoRaise in Accessibility in System Preferences
Set your preferences by right clicking the balloon icon in the menu bar
